Do you guys take the magazine out or leave it in when firing in semi-auto 2-3 times?  Does it matter if you take the magazine (loaded with BBs) out or not?

You want to take the magazine out, that way the nozzle/piston can go all the way forward.  Just fire about twice.

Also if you leave your mag in, there will be a BB loaded into the gun. If the magazines out it makes sure that there cant be anything in the gun. Safer I guess :lol:

I've checked the barrel before after firing (with goggles of course) with the mag in and then taking it out, and nothing is left in there.
